I personally can think of only one reason: to build a farm.
But then again, I see a ton of fully flattened towns with plots / prebuilts.

Doesn't anyone care for natural terrain generation? Looks a lot better, and you can skip the tedious mountain-clearing. Doesn't really get in the way of making plots... Some will just be on a higher Y than others...
Is there something I'm not seeing?

in some cases i believe it looks good.
in others it looks terrible because the whole town is plain and square and uniform.
it's a matter of personal preference. -
It's easier to plot out plots on a flat terrain vs a natural one. I prefer natural terrain myself, though I do get why some go through the trouble to flatten.

I'm clearing a 200x200 to bedrock for the simple reason I don't like not knowing what's under my town. I know it sounds ridiculous, but it's fun and I'm getting a lot of mining levels. There is also more room to build things.

I own 4 towns, 3 of which are built around natural terrain :D
Only one is flat, because it's supposed to be suburban themed. I prefer natural terrain with limited terraforming and flattening, but that's just me. :p-

Both towns I own are flat, but that's because they're over water. I do think towns look nicer when they're incorporated naturally with the landscape but it can be obnoxious and hard to deal with. That's why I do all the terraforming myself, I build mountains and hills and beaches myself to make my pancake towns look more natural.

Since I'm a medieval builder, my towns are primarily natural, with terraforming when I see something I don't like. Granted, there are no mountains or big hills, for the most part, because my towns are set in deserts or plains so they are relatively flat already but not pancake flat. /warp colhen if you want to see.

The land I used for my towns were very griefed, and it was very uneven (like hills) so I had almost no land to build. That's why I flattened my town.

I personally choose what to do with a town after I get it. My mayor town I chose because of the beautiful terrain, and I've only made minimal changes. My president town I didn't get to choose the terrain (because it was a spawn town) but it's really cool, and again, I'm only changing it where I need to for roads or because my neighbors *cough* Joseph01234 *cough* are making me.

I personally love natural terrain. I think it is a lot more of a challenge to figure out how to make a town wile considering it. I do also value the underground space though, so I am hoping as well to clear my towns to bedrock.

I agree with Onscene I love natural terrains, and that saves the effort of having to terraform yourself (unless you want to terraform to something different) Though I have flattened a town, which I have eventually ended up clearing down to bedrock to terraform into something else (secret).

I flatten my "towns" as I don't treat them as towns persay, more as protected areas in which I build farms and other technical things where aesthetics are farther down on the list of important things. Flat land allows it to be more maneuverable and allows me to utilize a higher percent of my 40,000 blocks than I would if I left the terrain of a multitude of levels.

Natural towns usually look better, but they for the most part need pre-builds to look their best. Ugly houses look natural in flattened towns. But appear entirely out of place in natural towns. My first town was over water so it had to be flat, and I'm still in the process of leveling my president town.

I highly prefer natural land. Only one of the Moovilles I had was fully flattened, and that was on this map. (I don't own it anymore, though.) My current town is completely natural and will stay that way. Many big mountains, much natural, very dimension
There are only a few flat towns that work well, and Ike's nation is one (many?) of them. Flat towns often don't look good because there is not enough to give unity, consistency, detail, and..life. That is, of course, assuming the town isn't a farm...
