In order to more quickly remove the griefer I asked jakeyray18 to inspect. The results are completely bizarre.
Everything was fine when I was in there 36 hours ago farming wheat to make the 12k cookies that are now in my shop. Now the lifts and ladder are missing, but some of the items there is no result for, the ones that did have results indicate that I broke the items, which isn't possible.
