Yes, if fly was enabled in main world, and you travel to the nether, it is still enabled. Way to tell everybody the thing I was about to exploit....just kidding
Being able to fly in the nether, by enabling fly before entering the world, is different from being able to type /fly. One could be a bug, the other is something which was set by akm, by mistake or on purpose.
Typing /fly does not work in the mining world/nether. Typing /fly in the main world and then entering the mining world or nether allows you to fly in them. Andrew confirmed last night that both the links you gave me on Skype were the versions he's currently running on the server. Just to clarify. ( @KHobbits just to be sure you see <3)
